Has anyone tried to fit them together? Heard the hardware and ports do not line up at all. Trying to stay A/W and looks like my only bet is to buy GT500/GT heads and GT500 lower intake.

Otherwise, may have to go A/A with the navigator heads or a remote A/W I/C.

Thoughts?

That is correct. Your best bet (if you want your intercooler in the intake) is to cut a 03-04 Cobra lower in half and add the material needed. Then you could have a custom built intercooler made.
Thanks Mike

Thanks for the reply. Decided to do a remote A/W i/c. Friggin stock GT500 heads are $2500+... crazy!

you would have to drill and tap some holes and i believe there is an extra mounting bolt.

I getting this info from the coyote adapter plates.

remote a/w is the best way to a.w i think. isolate the intercooler from conducting heat from the hot engine.
