I haven't used my SCT XCalibrator 2 in a good number of yrs but now wonder if I can (or the tuner) can disable my PATs system of which now seem to cause my L from starting.

The no start has only happened one time but I'm paranoid.

It's not in the hand held, It needs to be turned off in the tune. Contact your tuner.
